BioImage DMS Core provides template spreadsheets for the annotation of microscopy datasets!

Do not hesitate to contact us so we can help you get started.

The Recommended Metadata for Biological Images (REMBI) is a modular checklist of metadata fields covering the whole life cycle of image data. When included with image data it enables the generation and reuse of AI/ML-ready microscopy datasets in biology. Thus, REMBI addresses the data management and sharing needs of diverse communities within light and electron microscopy.

The REMBI-compatible templates available through the BioImage DMS Core are designed to capture experimental and sample preparation metadata, can be customized to address the needs of individual laboratories, and can be tailored to meet the requirements of different image data repositories.

These templates can be saved on the file system or used to automate the metadata annotations of images to be imported into the OMERO repository.  In addition, these templates can be used in combination with Micro-Meta App to capture image acquisition metadata.

The figure describes the modular and composable nature of Excel templates used to capture experimental and sample preparation metadarta.

REMBI-compatible Excel spreadsheet templates are modular, customizable based on user needs, and use ontologies and controlled vocabularies to facilitate queries and filtering.

Example Excel templates are available on Zenodo:

Example 1: pre-publication templates for confocal microscopy and high throughput screening (HTS).
Example 2: post-publication template

REMBI includes 8 metadata modules that cover the whole image-data life cycle (Sarkans, et al. 2021. Nat Methods 18, 1418–1422)
